Went through some very deep water yesterday without diff breathers. Should I drain the oil from the transfer box, diffs and trans to make sure there is no water in there?

I think that is a good idea yes. You do not want water in your diffs and trans, that will ruin them pretty quickly!

I would drain it and since you are under there install some diff breathers too. They are cheap and save you the hassle of draining everything when you go through deep water
