Sealing roof rack joints from leaks?

I'm installing a Rhino rack on my roof and there are 8 bolts I need to drill through the roof, will silicone hold up the best for all weather elements? I don't want any leaks, nor want to have to have to replace this every couple years.

Let me know your thoughts on this. Thanks!

I used clear silicone and it's been 2 years and no issues.
